I’m pretty sure this is a fandom myth Anon.  I’ve come across this before, but I’ve never seen a verifiable source for this claim.  The claim appears to come from this post which states: 

Aside from Levi being based on Rorschach from Watchmen he intended to make Levi look uglier (literally! what an irony).

However there’s no source for that quote, which allegedly refers to something Isayama said in 2009. (If anyone can find the source of this claim, I’d love to see it!)

There’s also this list, which includes the following “fact”: 

Levi is considered ugly in the Snk Universe, Isayama rated their attractiveness and gave Levi a 2 out of 10

Some of the facts on this list do actually come from various interviews with Isayama, but I’m pretty sure that many of them are just made up. 

What is verifiably true though is that in an interview with Brutus magazine in 2014, Isayama said the following:

– The most popular character is Captain Levi. Did you see that coming?

Isayama: Levi is a character I accidentally created while idly doodling, and I of course knew I had something. Then I saw Watchmen, and the character Rorschach really stuck with me and I decided I wanted to try doing a similar character, so I combined him with that doodle.

– He seems to be especially popular among yaoi fangirls. That’s not something you were aiming for originally though, right?

Isayama: You know, those fans might be disappointed to hear this, but maybe I’ve got a little bit of yaoi fangirl inside me too, because something went off in my head that told me, “The yaoi fangirls are going to like this one.” I was going for something similar to Hiei in Yu Yu Hakusho, and the moment I finished his design I knew I had something good.

And in another interview with Frau magazine the same year he said: 

Q: Why is Captain Levi short compared to the others?
A: It’s because his concept came from Ushiwakamaru (Minamoto no Yoshitsune) and Astro Boy (Mighty Atom) and Kyuzo (Akira Kurosawa’s The Seven Samurai).

All of which seems to suggest that Levi was designed to be attractive (to yaoi fangirls at least lol.)

Despite what the fangirls think, in chapter 20 of the manga, Petra tells Eren that it’s not uncommon for people to be disappointed when they meet Levi, so it seems that he doesn’t appear to be considered attractive in the canon world.
